okay, Im rather confused here, so they say Chaos is like the incarnation of Anima, and this game uses plenty of biblical references, especially calling Chaos Yeshua, and Mary being the supposed partner of the Messiah + her strong connection with Chaos is there some strange possibility that Chaos is Ormus' messiah?
Throughout the entire game I was wondering that until they flat out said he was Anima, still his connection to Mary and Mary's back story still leave me with those thoughts.
Also, since the game uses biblical references I'll mention a few traits of Chaos.
He has incredible power, but is often uncertain about it (shown during his conversation with Nephilim.) The messiah was frightened of dying for humanity (sort of an uncertainty)
The two are also gentle and wish not harm upon others.
If i were more awake I'd mention more, Im not exactly religious myself, but the references in here make me wonder, any thoughts?

That's a really iffy subject, but the Perfect Guide says that Yeshua isin't Ormus' messiah, and isin't Mary's partner. Thier connection is a utilitarian relationship from as far as I can tell. Yeshua and Mary are a paired existance, Mary is the antithesis of Yeshua, and Yeshua of Mary. It would seem that it would make more sence that they are mortal enemies, but it doesn't seem that way.

Referring to Gnostic texts, there were two Jesus: human Jesus and Divine Jesus that worked through the human to bring out the miracles. What Ormus viewed as the Messiah was probably the human one, chaos isn't one to work right out in the open with anything. *END SPOILER*
I don't see the sense of Yeshua and Mary being mortal enemies because of what they are. Like you said, Skrunks, they're a paired existence, but mostly seen as two sides of a coin, more like to show balance between the two. *shrugs*
